چکیده

Summary The tRNA Adaptation Index (tAI) is a tRNA-centric measure of translation efficiency which includes weights that take into account the efficiencies of the different wobble interactions. To enable the calculation of the index based on a species-specific inference of these weights, we created the stAI calc . The calculator includes optimized tAI weights for 100 species from the three domains of life along with a standalone software package that optimizes the weights for new organisms. The tAI with the optimized weights should enable performing large scale studies in disciplines such as molecular evolution, genomics, systems biology and synthetic biology. Availability and Implementation The calculator is publicly available at http://www.cs.tau.ac.il/∼tamirtul/stAIcalc/stAIcalc.html. Contact [email protected].

Modelling the Efficiency of Codon–tRNA Interactions Based on Codon Usage Bias

The tRNA adaptation index (tAI) is a widely used measure of the efficiency by which a coding sequence is recognized by the intra-cellular tRNA pool. This index includes among others weights that represent wobble interactions between codons and tRNA molecules. Currently, these weights are based only on the gene expression in Saccharomyces cerevisiae. However, the efficiencies of the different co...

Examination of the tRNA Adaptation Index as a Predictor of Protein Expression Levels

Phenotypic differences between closely-related species may arise from differential expression regimes, rather than different gene complements. Knowledge of cellular protein levels across a species sample would thus be useful for the inference of the genes underlying such phenotypic differences. dos Reis et al [1] recently proposed the tRNA Adaptation Index to score the optimality of a coding se...

Translation efficiency in humans: tissue specificity, global optimization and differences between developmental stages

Various studies in unicellular and multicellular organisms have shown that codon bias plays a significant role in translation efficiency (TE) by co-adaptation to the tRNA pool. Yet, in humans and other mammals the role of codon bias is still an open question, with contradictory results from different studies. Here we address this question, performing a large-scale tissue-specific analysis of TE...

Alterations in tRNA isoaccepting species during erythroid differentiation of the Friend leukemia cell.

The chromatographic profiles of isoaccepting tRNAs were analyzed at five time points during the 96 hr, dimethylsulfoxide induced, erythroid-like differentiation of Friend leukemia cells. Sixty-four isoaccepting species of tRNA for 16 amino acids were resolved by RPC-5 chromatography. The relative amounts of tRNAphe, tRNAile, and tRNAval species were maintained by the cells during differentiatio...

Global and Case-Specific Model-based Adaptation

CARMA (CAse-based Range Management Adviser) is a system that integrates case-based reasoning with model-based reasoning for rangeland pest management. CARMA’s predictions of rangeland forage loss by grasshoppers were compared to predictions by 15 expert entomologists using either global or case-specific adaptation weights. Under both conditions, CARMA’s predictions were more accurate than CARMA...
